The article is referring primarily to the atlantic cod stocks, which did get depleted that badly, more than that badly, and are one of the primary reasons the fishing industry was restructured so we won't do that again. It isn't perfect yet, but the industry is changing so that we won't do to any other species what we did to the cod.
From what I was reading, and watching, what happened to the cod is something called a trophic cascade. Fish stocks will replenish themselves incredibly quickly, but only if their position in the ecosystem remains stable. The cod were overfished for so long that they under went said trophic cascade (probably), and lost their status as a dominant predator fish, allowing their prey to become predators in their wake. As a result, there is speculation that the cod stocks will not recover.
